The incident took place when the kidnappers took the boys and drove off in a Toyota Corolla type vehicle, according to reports.
However, Herat NDS director confirmed the incident but said only one school boy was kidnapped.
An investigation has been launched meanwhile by Police to find the kidnappers.
No group has claimed responsibility for the kidnapping so far.
The abduction comes as a child was recently kidnapped in Herat city, and was rescued late last month during a special operation by police.
The kidnapped boy, whose name has been withheld, says he was kept hostage for a few days and that the kidnappers drugged him to keep him unconscious.
